The MR2 Nemesis plug and play system is set up to work that way. The CEL is on when the engine is not running. It turns off when the engine starts. It even runs closed loop using the stock O2 sensor so that you can pass a smog sniffer test with a catalytic converter in the exhaust system.
Most other EMSs can also be set up similarly, although some work is going to usually be required on your part to make all this happen.
