Upon re-rading this, I think the OP wants to duct the scoop up through the bottom of the IC, then out the top of the lid. If that is so, that would work nicely. But then that would block the engine bay air, as he said. You could either cut out the louvers on the SC lid to accomodate the airflow (which I wouldn't do since water will pour on the head in the rain) or you can use an NA lid.

I use an NA lid on my swap because I think the SC lid is ugly. But if you use the NA lid with the intercooler, you'll want to cut the vent guard off so it doesn't interfere with the IC. Also note that the vents on the NA lid provide less vent area than the single big vent on the SC lid, food for thought...
