They don't pull back the carpet in the trunk to check the ecu so you could run a stand alone or piggy back system. You can have a cat-back exhaust but you can't touch the stock catalytic converter. If you're using a mild cam then ecu tuning shouldn't even be necessary. You can get an extra 20-25 whp from a pretty simple setup with cams and a mild head work even without headers I'm sure. Although I bet you could get away with after-market headers and a high flow cat if you made it look somewhat stock (like keep a heat shield on it and put the cat heat shields on the high flow unit). I'll stop babbling now...
