MAF and boost works fine together but you must use a recirculating valve/ diverter valve that will reciculate the excess air back in the air tract to be remeasured by the MAF. Only MAP equipped cars should use BOV's, this is a mistake made by lots of people to get that silly pssht noise. Also using a recirc valve helps spool faster and doesnt throw away good boost out to the air.
I wouldnt lose the knock sensor at all, I dont care who tunes it. No tune is guarenteed 100% even stock tunes on the ECU can go screwy.
