You can use either. A 3S crank gives you a better rod ratio and less displacement. A 5S crank gives more displacement, but worse RR (assuming you don't go custom rod lengths and pistons).

The 5SFE and 3SGTE share the same effective rod length. The big end bores differ, however, so you don't machine the crank to fit the block. You modify the crank for the rod you plan to use. 5S crank with forged 5S rods and 3S crank with 3S rods means no machining necessary, 5S crank with 3S rods will require you to machine the rod journals on the crank.
