OK I do not know why you THINK that header does not fit as it has be PROVEN to fit. Several people are running it and it does NOT hit the firewall. It works fine. It would be best to relocate the oil filter and move the starter to the intake side (alot of the C52 trannies came with a starter hump on both sides). Another problem you have and could simply be your problem is that you have no dump pipe. Your exhaust could very well be going back into the intake of your car in this setup.
I have a Megasquirt and I think it has great deal of functionability but a lot of tuners will not touch them. If you are running a SC ECU then I would suggest sticking with it as a lot of guys have had no problems getting good horsepower out of it. I do not disagree with selling parts you have no use for but you may end up making the problem worse with the MS especially if you can not get it running in stock form. Also the MS will require a wideband to get the optimal results from.
I would also suggest not guessing on what the problems are. Unless you know for sure that something is wrong with a part then I would leave it alone because you may end up compounding the problem and making it worse.
I would suggest to look at someone's turbo set-up that is working and running and try to model your after it. Not guess and make a crap shoot out of it. I know what it is like to have to do stuff on a budget but there are going to be some corners you can not cut.
