Can you tell me if a downpipe from an 86 MR2 will fit an 89, with or without some modifications/.

The '85-'86 one has a different part number than the '87+ one, but I can't tell you what is different. The gaskets are the same at the manifold and the cat. I believe they will both bolt up and work, though you may find an extra boss or fitting on one or the other, and some mods may be required.
