If water is getting in where the spark plugs are, they aren't sealing properly (how is the condition of the wires?). I know it is common for water to get in the distributor cap and cause a misfire.

This is actually common among a lot of MKIs. Mine doesn't seem to have any issues with it, but a lot of others do. Most suggest pulling, and bagging the spark plug wires, and putting some cloth down into the spark plug holes, and the valley to absorb any water.

Remove the plate over the plugs and get the water out of the valley and it will be fine. You can wait for it to burn out but it will be a long time.

Hand clean the engine.

Never spray water in the engine bay, or even let rain fall into it.

^ That's kinda hard with the vents. They allow rain inside.

I had the same problem with the rain getting in through the vents.

Went to the local craft store and bought and cut two thin sheets of coated magnets to fit over the vents when left outside on rainy days.

Also my paint is old so leaving them on when needed doesn't bother me.

Remove the plug wires and use compressed air and paper towels to dry the area surrounding the plugs. Spray WD40 into and around the ends of the spark plug wires. Let it dry -- should only be a few minutes and then you should be able to re-attach the wires and start the engine.

The WD in WD40 stands for water displacement. (The 40 stands for the number of formulae tested.)

This has happened to me before also. Just pull the plugs and dry out the valleys with paper towels.

Avoid water from spraying into the engine area, wash carefully by hand instead.

If it is real bad you will just have to do a super wash then clean the valley afterwards then wash more regularly afterwards, probably quicker than trying to work around the valley in that case. If you want to go real overboard reomove each part then degrease it and scrub then sand wipe down and paint and put back together. I have done that a couple of times in the spur of the moment......the spur was waaaaaay gone by the time I was done lol.
