Something my dad told me is that your calipers won't release until you back up in the car and thats why after any brake job at Just brakes or a place like that you'll see them backing up so i would try that always works for me

Bleed several times....make sure you are bleeding with 2 people and not trying to do it by yourself. Have that person hold the pedal down after 10-12 pumps while you crack the bleeder screw. Make sure all the shims got put back in.

You should reuse the stock shims. Should be 2 peices in each pad.

the master cylinder is a 2 cylinder pump, as a failsafe.

when your mc fails it does exactly what you said. not saying its 100% that, but its a possibility that bleeding your brakes dislodged some crap causing a leak inside the master cylinder.

bleed again, if it doesnt work, look at the mc.

Shims wouldn't cause any type of braking issues other than noise. Shims reduce brake squeal and thats it.

Glad you solved your problem. Typically you bleed from the caliper the farthest away from the master cylinder and work forward. Usually you have to bleed all four because air finds its way into everything. When ABS is involved some newer cars require bleeding on the ABS block with a pump.

Now if you want a hassle...try bleeding the clutch.. :-( vacuum pump nightmare.
